There is supposed to be some form of junction block under the seat where all light grounds meet up. Blue or blue and white is turn signal hot, green is ground.For the tail light, blue and white is the front brake switch wire, brown is constant hot from the ignition switch for the running light,solid blue ties into indicator lights and several other systems. Check to make sure that the wire bullets are fully connected under your seat, as this sounds alot like an intermittent short in one of your connections. The tail light should be grounded to the fender, but the other lights ground to each other, and then to the fender or chassis. I had the same problem with one wire aftermarket tail lights, replaced them with dual filament bulb two wire units, and it now works fine.
Good luck, electrical problems truly are a pain in the ass to diagnose, but not hard to fix once the head scratching is over.
